Can anyone name four mechanical changes Studebaker made on the EXTERIOR of R2 Avanti engines between 'early' '63 and 'late' '64?

no I can think of cosmetic changes, not mechanical

The fuel filter is definitely one!...but I must admit that I never realized a change was made to the water pump!

can anyone think of the others?

The lifter valley cover finish (paint versus chrome)?

And was there some sort of change in the bonnet vent flap?

The lifter cover is one of the changes!....Don't know about that bonnet flap though!

The carb was definitely one of the changes!....Only one (rather major) change left!!  (That I know of!!)...Can anyone think of it?

YOU GOT IT!...The air cleaner assy. was extensively modified in '64!

Cosmetic changes to the valley pan don't qualify as mechanical changes.

Not true!...A change from a fully chrome plated to a painted (probably furnished in bare steel) valley cover would normally call for a different part number.

That indeed is a 'mechanical change'!
