It was primarily due to the costs involved of supplying a car to the Feds in every available drivetrain/transmission combination for emissions testing. The fact that the vast majority of Avantis ordered and built were automatics made the decision easy. So...in a way your statement is true as if the number of 4-speed cars was higher then Avanti Motors may have made the investment to continue them.
